Do you have any idea when the poem Yedid Nefesh was introduced before Kabbolas Shabbos and/or during Seudoh Shelishis? I'm pretty sure it's a very recent innovation.

I would also assume that this minhag is not practiced in KAY. Is that correct?

It is definitely not an Ashkenaz Minhag. Different Chassidishe groups used to say Houdu and then Yedid Nefesh before Mincho of Erev Shabbos. I would assume that the minhag to sing Yedid Nefesh before Kabbolas Shabbos came from this.
In Nusach Ashkenaz Yedid Nefesh was not known as a piyyut for Se'udoh Shelishis.

The author of Y'did Nefesh is Rav Elazar Azkari zt"l. He passed away in 5360. He was a pupil of the Mabit and was one of the Rabbanim of Tz'fas. He was given S'micha by his Rebbi, a S'micha which was granted to his Rebbi by Mahari Bei Rav when S'micha was renewed. It is therefore doubtful that it was a Minhag Ashkenaz to sing it. But it is a beautiful zemer in any case.
